When Obi-wan told Anakin that his assignment was not to be on record - is that unprecedented or does the Council frequently have missions that are not on record? How clandestine is the order?

I should think the "Off the record" status was due to the nature of the mission and the possible security leak/breach.

I doubt the Order is too secretive. I think Anakin's "off the record" mission was due to the war situation and the fact that the Jedi were suspicious of the head of the government. I don't think the Jedi were used to that thing at all, or they might have done a better job of it, or done it much sooner.

It could've been because of the war. many things goon that noone know sabout but MUST happen.

Now I have to look up "clandestine". :-P
Off the record is a must sometimes for delicate situations. There are things that must be done/known, but not to everyone. SO I would think that in dire circumstances, like war, it's done when needed be.
